The course will give an introduction to containers (Docker & Singularity) which are great components to achieve portability and reproducibility of your analysis. You will learn how to use containers and how to build a container from scratch, share it with others and how to re-use and modify existing containers. After an extensive explanation on Docker containers, Singularity will be highlighted as well.

 Objectives

There is great potential in large-scale collaborative efforts using health data. However, it remains challenging to kick-start these types of initiatives. This hands-on and interactive workshop will address the following key questions and challenges for initiating a project:

• Where to start?
• What are the key steps to go from question to answer?
• What are the challenges that arise (in each step) and how to overcome them?
• Who are the actors and experts required to successfully execute the end-to-end pipeline?

A common mechanism for protein regulation is through post-translational modifications (PTMs), which can affect the characteristics  of proteins. Most available databases on protein PTMs collect and integrate PTM information from various resources, but provide very little or no information on the reliability of the identified PTM sites, experimental condition, pathological status and their functional relevance. 

This course will show tools to generate count files like featureCounts, and htseq count. Count files from HTSeq-Count, FeatureCounts, Salmon or Kallisto are used to identify differentially expressed genes. On the second day, participants can analyze their own count files. Issues are solved and questions are answered by experts from the VIB Nucleomics Core.

This introduction to functional analysis will elucidate the biology behind genes and reveal the significance of your data. Online tools to annotate and analyse human and plant datasets, such as Gene Ontology Enrichment Analysis and Pathways Analysis, will be used to unravel the meaning of your gene set.
